Yamaha rider Edwards had looked set to claim victory after a thrilling battle with Hayden saw him leading into the final bend but an error sent him careering off the circuit.
Edwards got back on his motorcycle to finish in 13th position.
Japan's Shinya Nakano of Kawasaki crossed the line in second at 4.8 seconds with Spanish Honda rider Daniel Pedrosa in third at 7.5sec.
It was the first win of the season for Hayden who increases his lead in the overall standings.
Seven-time world champion Valentino Rossi, who competed despite suffering a hairline fracture to his wrist in practice Thursday, finished eighth after starting from the back of the grid.
The Yamaha rider had ice packs applied to his wrist after the race.
Italian Rossi drops one spot in the overall standings to fourth, 46 points behind Hayden, with Pedrosa moving from fifth to second as a result of his podium finish.
Spain's Jorge Lorenzo of Aprilia made a solo breakaway to win the 250cc category ahead of San Marino's Alex de Angelis and Italian Andrea Dovizioso.
In the 125cc, Finland's pole-sitter Mika Kallio, riding a KTM, won ahead of Spaniards Sergio Gadea and Alvaro Bautista.
It was Kallio's second victory of the season and sixth of his career but Aprilia's Bautista retains the overall championship lead.
